Heavily armed officers stormed the “isolated” property, Pinevale, at Elong Elong, where the pair had been hiding.
Police are yet to formally identify the dead body, but it is believed to be that of a 68-year-old man who has been missing since earlier this month.
Both men suffered minor injuries as they resisted arrest.
Police say the property at Elong Elong had previously been visited by the pair.
The fugitives, known for their bush skills and their familiarity with backroads and shortcuts across local farms, shaved their beards, changed their number plates and regularly altered their appearance as they narrowly avoided capture on several occasions.
Acting Assistant Commissioner Pheeney said police had narrowed in on the property following a tip from a resident in Sydney and reports of a suspicious vehicle in a forest near Dunedoo.
A Queensland Police Service spokesperson said QPS liaised closely with interstate police, including New South Wales Police and Victoria Police, to locate the two men.
It is alleged Gino Stocco was involved in multiple offences in Theodore in 2012 as well as offences in St George, Chinchilla, Euramo, Yuleba and Stanthorpe over the past six years.

The Stoccos allegedly emerged from the building and gave up without a struggle, but not without a last minute of defiance before they were handcuffed on the ground.
7 News is reporting the pair were found at a property in the town, with police having been told their location yesterday.
In an interview with Clare Blake on 4BC, Nick Ralston said the saga began in 2003 after 57 year old Gino Stocco used his $100 000 divorce settlement to purchase a yacht and sail down the east coast of Australia with his son Mark, reaching as far as Adelaide.
They were seen refuelling the ute on October 19 at Euroa in Victoria.
