Officers in riot gear ordered the crowd of about 1,000 protesters to disperse, shortly after the rally ended.
“An unlawful assembly has now been declared.”, San Diego police tweeted.
According to police, three people were arrested, including one man who climbed a railing separating protesters from officers.
At least 35 people were arrested, police said, adding that no property damage was reported and no injuries were reported.
Police officers take a woman into custody after a campaign rally for Republican presidential candidate Donald Trump in Fresno, Calif., May 27, 2016.
Skirmishes erupted as both sides jeered and heckled each other, with some protesters throwing water bottles and rocks.
Trump’s appearances have brought together large numbers of supporters and protesters, often divided over his comments about immigrants and Muslims and his plan to build a wall on the Mexican border.
The rallies in Fresno and San Diego came as ended a campaign swing through the west, drawing vocal crowds of protesters, many carrying signs critical of his plan to wall off the U.S. border with Mexico.
Earlier on Friday, Trump backed out of an offer to debate with Democratic candidate Bernie Sanders.
Trump said on Friday that it would not be appropriate for the presumptive Republican nominee to debate anyone but the Democratic leader. Trump took to Twitter later that night to praise the actions of the police. “I will get along so great”, Trump told thousands of his supporters. “But I won’t commit until you’re at 1,236”.
Trump spoke for just under an hour about possible Supreme Court nominees, shooting barbs at his likely Democratic opponent Hillary Clinton, calling her “Crooked Hillary” and doubling down on his controversial immigration policy.
Trump also made a point to tell supporters that Curiel was “Mexican”.
Tensions grew and several small fights broke out in the same area when anti-Trump crowds started to mix with his supporters.

“He (Obama) said today that our trading partners and countries that we have relationship with, they’re rattled”. In a statement, Trump’s campaign said Wiley had been hired only until the candidate’s organization “was running full steam”.
